Be firm with your sharpei and let him know who is the boss. The eyes, etc., are things you have to do to the dog for many years. Again be firm and try touching the dogs paws, around the eyes, etc., just to get it use to this; it will help the dogs behavior.

Use a soft cloth to clean his eyes, but don't just go straight to the eyes. Engage your puppy, pet him, and let him smell the cloth. Do this frequently -- and let him smell it after you clean his eyes. This helps him develop trust. Also, as pointed out by another user, pet him frequently, including gently touching his face and around his eyes so that this kind of contact becomes normal for him. The same principles apply with training him for nail clipping.
